would you by chance have an older lead acid battery in it? does the battery itself have the correct polarity?

Editing after rereading some ecu documentation.

Those ECU pins are labeled IGP which is "Power". I guess they are supposed to be common power with switched grounds for circuit closure.

Operating under this new info...
If those are supposed to be power or signal (ie Not Ground) I'd disconnect the harness and test the lines at the relay again for ground. If you have ground on those lines while disconnected from the ecm you have a short(?). If they only ground while the ECM is disconnected... then erm... ECM

Ok, so, if I un-plug the ECU, leaving everything else alone, those Bl/W wires lose their ground..... plug the ECU back in, they both ground...

I've confirmed they are in the correct pins on the plug.

So this tells me the ECU is grounding out those wire. If the PO (or me) for some reason spliced into those wire and grounded them, they would still be grounded when I unplug the ECU from the harness.

Lost, lost, lost.....

You have your multi meter right? for poops and giggles set it to min max than connect it to the bl/w and see what it does. I'm curious to see if it constant or if it switches or if it really is just ground.

Older AGM battery. But I've been using it in the Bandit and its just fine - correct polarity

As far as the multimeter goes, mine is very old (BK precision 2906), with the ignition on, I get 11.75v constant on those wire, fluctuating only a couple of .10's when I'm checking for voltage.

Thats what you're asking for, right?

.5 ohms for resistance on the beeper setting.

So, good ground, right?

Kinda of new multimeter's have a diagnostic function allowing you to see the min and max volt, resistance, amp of what your testing.

So your not getting power to the bl/w and they are grounded. I have no idea
So Ill start rambling ideas
You said that the start relay was bad in a previous post? It could be grounding out but you said it is only grounded when u plug the ecu in so that's probably not it. I'd check the 1000 manual for a test procedure of the ecu that way you could rule that out and focus on the possible wiring issue.

ecu definitely seems like a possibility, are all of the wires in the correct pins on the connector? specifically the power/ground wires going to it?

Any ideas yet conrice? I've been thinking about your electrical problem all week.

Sorry TooBroke, I've been a bit distracted the last few days. Unfortunately, both of my children were in the hospital. The good news is that they're both home now. I haven't been home, I was spending the nights with my daughter in the hospital so my prego wife could sleep at home.

It was quite odd coming home and seeing the mess I left in the garage around my bike. Before the hospital drama began, my wife brought home some surplus poster board from school so that I could actually draw my own diagram since it seems as if there's 5 miles of wiring on the bike! Once I finish it, it will be much easier to reference everything.

But in between some of the stressful times at the hospital, I explained the situation to my father-in-law, who happens to be a master mechanic. He thinks the ECU shorted out. His boss is a master electrician with 20 yrs expirience in the automotive industry, and my father-in-law is going to bounce some ideas off of him this week.

I also have another completely stock wiring harness on the way, complete with ECU, and R/R. (Although I'm a bit hesitant to plug in another ECU to the wiring harness thats on the bike now) So I'm going to go over everything I've done and compare and contrast.

I'm glad your little ones are home and safe, we will keep your family in our thoughts and prayers. Couldn't imagine how stressful that was for you and your wife.

As far as the bike is concerned

Yeah there is a lot of wiring on these bikes that is for sure! The poster board is a good idea but go a step further and write down the connections. This way you can number them and mark them off as you check them. You can verify the harness is functional and as you start connecting things you can keep track.

Its probably the ecu but it would be nice to know how it went out.
It doesn't matter much now that you have the second harness and ecu you could always fix/check the old harness later
