Yeah, but the chain looks to be in extremely good shape, and it was a pricey chain, do not know if I can bring myself to toss it.

Chains strech and sprockets wear together. Making them unique to each other that why you had a thooth missing im guessing. Improper maintenance, we are only suggesting this from experience and to help as much as possible we can't tell you what to do but.its for your safty. Everything matters on a bike and must be done right a lot of the times their is no second chance its your life in your hands brother

Dammit. I'm getting nickled and dimed to he'll. Lol.

Any clue as to where I can find the fairing cam screws and clips for less than $22 a pair?

Valve adjustment. Around $300...should I worry about it? The engine has some serious money in it and someone took good care of it, but I do not know when it was last serviced internally. Any way for me to know?

their is not a way that i know of to tell. I do think 300 is kind of a high price. the guy i go to does it for $220, I would recommend try looking around and find a local shop and not a dealer. I don't know who quoted you but it just sounds like a dealer price IMO
