954RR Won't Start! Need Help...

I am new to this site and already find it has a lot of enjoyable topics and forums. Okay here is my problem and i want to apologize in advance if someone else has already posted this question in the past. I checked but didn't have too much time to see if the answer was really out there.
I got into a little accident back in Sept. 2006 doing a wheelie and ended up wrecking my bike. I was probably doing about 30-40 MPH when i went down. The bike slid into a curb and then tumbled to its last resting place.
It was sitting in my garage for over a year and a half now and I am now trying to get it put back together. The initial wreck left the stator cover broke, a crack in the crank case which would not let the new bolt screw into the stator cover because it was misalligned, trashed radiator, and a broken cam pulse generator. That is what i was assuming was wrong with the bike until now. I was able to get a new Stator cover, new Cam Pulse Generator, used but good condition Radiator, but i still cannot get the darn thing running again. I opened up the bike and pulled out all the copper wire that was floating around the cylinder case when the Cam Pulse Generator broke and checked the spark plugs. Plugs are fine from what they tell me at the shop so i put them back in. I was not getting a spark so they told me that my Stator needed to get replaced now. I changed that and nothing. The bike turns over, but will not start. I tried to push start it, tried jumping it with a car and nothing. I am stuck now and dont know what else to do. I do have a manual so i have tried some of the trouble shooting but no luck either.
I had someone tell me that because i got the Crank Case welded back togeter by a NASA welder who can weld that metal like it wascool, and never took out the ECU that might be what is causing the bike not to start. Can anyone tell me otherwise or is this the problem?
i checked all the connectors for power and they all have power. i checked the turn over relay and it is fine. when the bike is in the start pos, i hear the fuel pump prime and everything looks great. but it wont start.
So please help with what ever info you have. thanks in advance and i look forward to letting you guys know the outcome.

What condition is your fuel system in?
Are you certain that your injectors are 1)receiving pulse, 2)responding to it
In terms of spark have you witnessed good strong spark while turning the bike over?
I would keep the diagnosis simple at first and look into the basics before the ECU

and when checking for spark, be sure that your using a good clean ground, check it with a multimeter, if you dont have the plug on a good solid ground point your not going to get any spark. a bare spot on the frame is what i found made the best ground when i was checking. Also make sure your battery stays charged, cranking through tests runs it down fairly quickly.
