When I turn the throttle it wants to die and/or makes a horrid noise. It idles okay though, and revs up if you get past that inital stutter. It was running alright and then this started. If you have any ideas please reply. I really appreciate it.

I picked this up as a bare frame and stripped motor and slowly put it back together.

If anyone has any ideas what the problem is with the noise that goes away when I hold the clutch, I'd appreciate your insight on that too.

 

There could be a vacuum leak, and your carbs are definitely in need of a cleaning and sync.

As for the clutch, that sound is normal. It's the plates rattling inside.

 

Sounds like the ignition is misfiring too, my bike is actually misfiring a little at light throttle/lowrpm but once it gets past 4k and maybe 10% throttle it's normal. I'm gonna run through the ignition system for peace of mind.
