Default Caliper touching disk

Hi all
new member long time reader.
I have an issue with my 2001 cbr f1.
I have just finished changing the fork seals, bushes oil etc.
I have got everything back together on the bike. The issue I have is the left caliper now touches the inside of the brake disk, only slightly but stops me from getting the pads in.
the spacers are in the correct sides and the axel is correct as per the Haynes manual.
the axel has a line around it and if I adjust where the line is in relation to the bottom of the fork I can improve the position of the caliper and disk. This is by clamping the axel with the pinch bolts on the left then tightening the main axel bolt then lastly tightening the right side pinch bolts. Should I need to do this?
I also just had the front tyre changed so I’m wondering if the disk could have been damaged from the tyre change.
the disk is slightly warped but the touching of the caliper is the same all round the disk when I spin it off the ground not just where it’s warped.
