Default 2012 600rr Issues after battery short.

Hey everyone! First post here but I need some help!

I bought a 2012 cbr600rr with 2000 miles on it about a year ago and its been great. I was riding a few days ago and the bike just killed on me. EVERYTHING shut down, as if the battery was disconnected. I coasted for a few seconds and all the electronics came back on and I clutch dumped it to start the motor. I was omw to work so I didn't have time to troubleshoot when I got to work. Fast forward to my trip home and the same exact thing happened but this time it kept turning on and off and every time I would go to dump the clutch to start it, there would be a huge puff of smoke (I think it was unburnt fuel).

I get home and can smell electronics burning, I pull my seat off and the guy before me installed a battery tender hookup and it melted through and the +/- were touching. I removed the faulty setup and the bike hasn't given me any killing issues since.

What is has done is stopped running as smooth as it used to. The idle is no consistent. Its almost choppy. The power of the bike is still there while riding, but I notice a choppiness when slowing down to an idle and at idle.

Any idea what could have gone wrong? Im hoping its something electrical, but have a bad feeling about the valves getting messed up during all the fuel dumping and clutch starting on the interstate.

Have you got any fault codes, and are the Primary Injectors running as they should

No fault codes at all. And im not sure on the primary injectors. Simple ways to check that they are operating as they should?

You can disconnect the wires on the primary injectors and check for continuity between the 2 terminal of each injector should be 11-13 ohms, although the bike should not run if faulty, would also test your alternator through to your rec/reg
