Help with 2001 issues

Update
Well I ended up getting an offer from another mechanic to check it out for me so I dropped it off to him on Tuesday night. Well in less than 6 hours, he had it together and running!! He found that the crankshaft position sensor was unplugged. He said the only thing he could see that happened was when they were installing the clutch cable and running it through it had possibly caught on the wire and pulled it apart. It's really sorta sad that a dealership does not have competent mechanics to find something as simple as a wiring connection unplugged before tearing a motor apart and telling a customer that, in a sense, they're screwed and need a new motor.
But the good thing is I found a great new mechanic and he gave me a great price to fix and put it back together for me. I'm picking it up today and can't wait to get back on the twisties this weekend, been way way to long!!

Priceless! As I've gotten older, I've come to believe that finding a good mechanic is better than finding a good doctor! Glad to hear you were able to get everything sorted out relatively quickly! Those pics of the bike dismantled were enough to make me nauseous, so I can only imagine how you were feeling at the time...
