did you check your battery? the connections? do you have any other aftermaket wiring around the gas tank? make sure all of your connectors are snuggly connected..

I had a similar problem (not with my F4i) with my car. It would shake and seem to jump around at low RPMs when I accelerated from a stop. I had just changed the plugs & leeds when it started and it turned out that a few of the new plugs were bad and that was what was causeing the problems. Try checking to see if any of the leeds or plugs are bad it may solve your problems. You could also have filled up with some crap gas which has fouled you plugs, try running some premium fuel from a different service station throu the fuel system. Hope this info helps.

Sounds like the connection at the Throttle Position Sensor may be the problem. Double check the PC III connection at the TPS.

my first thought was if it idles fine and rpms are going crazy while you are riding it, maybe your clutch is starting to slip, but that should't make your bike shut off...check all your wiring

Got into the bike alittle bit today and unplugged the pc and messed with the battery and replugged the power commander and now she is purring again. I think it was just a battery terminal loose. Thanks alot guys!!!

One way to clean plugs etc is to run Seafoam through the fuel... which will also stabilise your fuel... very useful (from my experience and many threads on this forum)
Plugs need no changing even at the 12k service, unless bad gas etc has caused problems.
Battery could be one issue, a bad fuel pressure regulator could be another...

I think as a rule, if your bike jerks on acceleration, eratic rpm displays, misfires.... check the battery terminals. Its the simplest (cheapest) solution to start with, before anyone goes about messing up more complex stuff. Its been on previous threads. Good luck.
