Is you dealer local? Did you buy the bike brand new? If the answer is yes to both those q's then take it to them and see if they can do something for you. I'm sure they would sympathize if you get the right guy. It doesn't sound like anything you've done would've caused this, although I'd forget about mentioning the cover.
It obviously does look like something has "rubbed" off the paint from friction over time. It almost looks as if you were wiping down the bike and rubbed waaaay too hard for waaaay too long on the tip.
I'm sure you hateto see your new bike (which is great looking!!) that way. Deff check with a local dealer...good luck.

I run a large business. Being "in it for the $" , to me anyway, means taking care of you so you come back and spend $$$ for life because you know we'll take care of you.If they only care about you spending money with them once and then be done with you, then you won't get much help.
