so i think it is safe to say that it most likely has something to do with the fan...It makes a lot of sense that the problem is mainly occurring after the fan kicks in. Maybe it is pulling too much power or shorting out when it turns on?
Anyone got any ideas on how to check this issue out?
Thanks for all the reply's..Sucks that you guys all have the same problem but at least I know Im not alone!!

it has to do with your fan circuit
when your bike hits those temps your fan is supposed to cut on, when the thermistor aka fan switch hits that temp it completes the circuit and your fan cuts on
if there is a broken wire or other problem with that circuit it can ground out and cause a short that will shut off your bike
there are many possibilities to this
your fan could be bad
i doubt it's the switch because it happens when the switch is supposed to operate
or something simple like a frayed wire
i'd remove your fan and test it
if you don't know how i'd recommend you take it to your local honda dealer

yeah im not so sure its the fan either.. my fan kicks on at like its supposed to.. and my bike doesnt shut off while im riding.. it just wont start after i shut it off if the temp is anywhere over 200 degrees

Yup! Had the same issue on my 03 600rr, turns out it was one of those cheap aftermarket batteries ( u know the old $40 jobber). I upgraded to a YUASA ($120 or so) I can run my bike 230 degrees , (purposely or just regular riding) turn it off cranks (STRONG) every single time, I bet you have one of those $30-$40 batteries) and I agree with some other reply/posts (AIN'T THE STATOR, RECTIFIER), etc etc) just probably a bad cell or just cheap battery that won't crank your bike when hot) the YUASA, does it every time, I now don't have that (hot bike panic) when you don't want to turn it off. Try that, it worked for me.

I finally figured out my problem, and maybe angent orange's too.
It was the regulator/rectifier for me. I bought a used one off an 06 600RR that had a few thousand miles on it, so the R/R was still in good condition. What happens is that the R/R is located right beside the engine and headers, so after a long period of time of being next to the heat, it just break down the R/R. I havn't taken my old one apart yet to look inside to see actually whats wrong with it, but im going to eventually.
