Well its obviously the transmission. All of the gears are meshed together between the main and counter shafts and every gear on the main shaft side is spinning causing all of the free wheelen gears on the counter shaft to spin (When in Neutral). Mine does the same thing and has done it since I first bought the bike. And I have taken it in for valve adjustments a couple times in between then and now. Asked a tech about it and he said it was normal. I've put over ten thousand miles on the bike since I bought it. So there is nothing to worry about. Its just the sound of your gears running together. It goes away when you pull in the clutch because because the hub which is connected to the main shaft is no longer being driven by the drive plates in the clutch. Therefor the main shaft stops spinning causing all the gears to stop spinning making the sound dissipate. Oil as well can affect how loud the sound gets. Since oil is supposed to be a barrier between metal parts. But the sound will always be there. Hope that makes sense.

Nope wouldn't change a thing. I'm sure even if you changed out your transmission it wouldn't change. Unless there was some sorta teflon coating on the gears to dampen the sound and some good oil. But that dosen't exist. Just a normal thing like when you hear your valve train. It will always be there and its completely normal.
