as far as your brake go, check to see if your rotors are straight I used the be a pedal bicycle mechanic and I specialized in the gears, brakes both hydraulic and rim, the main cause of inconsistent or jerky braking was if the rotors are bent. Also it wouldn't hurt to replace your brake fluid and clean your calipers; those two things will help with your braking performance.

I actually ordered pads before looking too closely at them and as it turns out... I looked at the pads and they seemed fine. I also visually inspected the rotors and they seem ok too. I may change out the fluid and give the calipers a good scrubbing and hopefully that will help. If not, I guess I will have to hit up ebay for some rotors. What does an average motorcycle mechanic charge for a rotor job?

Too much! At $85-95+ per shop hr, plus rebuild parts, its going to be cost-prohibitive...that is, unless you have money to burn. ;-) All joking aside tho, if you wouldn't feel comfortable rebuilding them yourself, that cost could be worth it. (worth it in peace of mind, not actual value. ;-)
