fine when cold bogs when hot
Man right when I thought I had everything down and done and finally put all my tools away this started happening.
When I ride in the morning or for a quick ride with letting it warm up a bit and taking off she rides fine full power through all gears. After riding around and when she is getting hotter about mid range on the temp gauge she bogs in third gear and won't let me go past 55mph. I might just give up and take it to the shop.
Things I have done so far to the bike:
-new plugs
-new fuel filter
-new fuel line to the filter to the petcock
-new petcock
-new neutral switch
-carb cleaned a bunch of times
Mods it has:
-Stage 1 Jet Kit (138 Main jets across)
-K&N Filter
-Yoshimura Carbon Exhaust full system
I have done all the work myself and is exhausted from having her work great half the time.

Check the Regulator/Recticier and it's connections to the harness. Look for heat-sign.
i.e. melted/warped plastic, burnt apperance to the bayonet connectors themselves.
Honda screwed up on the whole series for years, with a poorly engineered r/r.
It seems to usually hit (from my observations) at about 12-20k mile mark.
Take a look and see if the signs I mentioned are there. Here's a picture of the
location under the right-side of the seat. The one shown is an after-market
Electrosport model, but it's mounted in the same place as the old one was.
Hope this helps, Ern
