Bike died on me today

I replaced the fuel filter and it ran better for a while.
Today I went out to start it w/ the choke on and wouldn't start
so I tried it w/ the choke off and it started right up w/ a little throttle. I then rode for about a mile and the bike was bogging down and almost died. I made it back home and took off the rear side farirings. I decided to try running it w/ the fuel pump disconnected from the relay with a wire shorting the pins on the bl/wh and bl/blu wires, then ran it.
The bike ran fine no hesitation at all.
Then after about 5 miles I decided to pull the wire, and plug it back in normally. I then turned around ran the same route back home and no problems.
I am stumped. I don't know if it is running fine cause the fairings were off, or cause I shorted the pins or what.
is it the fuel pump? Relay? or something else?
another note... when back home with the bike running I tried turning the choke on and it kills the bike everytime. Is this related?
