Ah, I see. The battery is dying from the cranking. Sounds like you've got a fuel delivery problem, probably from dirty\clogged slow jets. When the bike is warmed, the metal in the jets expands slightly, which may be opening a partially clogged one to allow just enough fuel to pass. This is one of the reasons carbureted bikes run like *** until they're warm.

It could also be a bad pulse generator, which is affected by temprature, though that's way more rare of a failure.

Yeah, that's the most likely culprit. Make sure you check your airflow stuff while you're in there. Also, pull your plugs out and see what they look like.

So, i got the bike back to my house a couple days ago, it was quite a long 3 mile walk/push with the bike!!! Here is a pic of the connector to the R/R. Its kinda blurry but its the top corner yellow connector that is fried. I dont know if i just need a new R/R or connector. any suggestions? Do i need to get a new connector? if so where?

Woof. That's bad news bears.

Your ground wire got fried (common). Also, your battery is most likely fried (will no longer hold a charge). See if you can find a replacement R\R from a late-model R6 or GSXR that comes WITH the connector, so you can just lop off your old one and splice on the new one. That's may be difficult; I lucked out and found mine on ebay like that. If you can't find one, then you're still going to have to dismantle that old connector anyway and somehow connect the old wires to the new R\R.

If you find a solution that allows you to use the same metal female connectors form the wiring harness, then clip the one off the green ground wire, spray it with carb cleaners and clean it with a wire brush, cut about an inch (or more, figure out where the scorching ends) off the wire and re-solder and crimp the connector to it.

Here's one I just found that will work. Feel free to surf around, I got mine for about $30:

Here's a good walkthrough from Idodirt:

I like my method of finding an R\R with the stock cable better, cuz then you can lop your connector off, and splice in the Yamaha one, like I did:
