Cbr f1 87 running problem

Hey, so ive ran into a wired problem with my cbr600 f1 from 87.
the bike havent run for about 3 months and when i went to try and start it i had no luck, i then clearned out the Karbs as it turned out the person who had it before me had done the same but then use a siliconbased sealing that wasent petrol resistance so the nozzle in the karb was full of said sealing, i then clearned it out.
after i got the bike back togeather i started right up and ran smoot the entire day i was rideing it, now the next day i went to pick it up and drive it home, on my way home it started to run really wired, like it was only running on 2-3 cylinder it had no power, allso notice it got quite hot, so i turned around and drove it back to the garage, i then bleed the cooling system to see if that helped, after i did that it didnt get to hot anymore but it was still running like only 2-3 cylinder, i then had the karbs synchronized and that sort of helped, now it runs really great from 1-5000rpm then from 5-9000 it runs like its missing a cylinder, but from there it runs really great all the way to 13000rpm but in that middle range its really wired.
i really dont know where i should start to try and sort this out so iam hopeing someone here might have an ide what could be wrong.

There are guys on here who can give better advice than me but I would be tempted to: take it for a run and get the bike to make the same issue. Then take a roadside reading of the temperature (using a cheap infrared thermometer) of each exhaust header at the start of the first bend. The coolest header might indicate the carb/cylinder that isn't supplying the most fuel/working as hard. Then back at home check that carb thoroughly for cleanliness: jets, float height, needle valve condition, diaphragm and so on. Also you might check the ignition system for that cylinder.
Just an idea or two, like I say others on here will advise you better.

Keep in mind the interior cylinders tend to run a bit warmer so a small temp swing with outer pipes cooler is normal. If your carb drops out altogether you'll get a substantially cooler pipe but if the carb just has restricted flow it can actually run much hotter. A lean condition can run very hot.
That's good thinking chainstretcher about a lean air fuel mix making a cylinder run hotter. Something I don't know but would like to - if you have our bike with everything working correctly, how much hotter the middle cylinders are at optimum running temp compared to the outer ones?
