In my electrically challenged experience 2 things come to mind, heat and grounding.
Anything aftermarket blocking or covering the rectifier?
The other one would be inspect or replace the grounding cables.

Default Regulator

Make sure your charging level is about 13.8 volts. Also check your battery voltage. It should be about 13.4. if the battery is weak it will over work the regulator and result in heat damage. If you have changed gearing and run constant high rpms that won't help either.
Good luck.
