You have checked your balancer shaft? Especially coming from the front of the engine as you suggested?

A service manual for the 93 and up 1000's can be found at http://members.iinet.net.au/~cbr/Hon...ice_Manual.pdfwhich should be helpful since the engines didn't change much from the first thru third generation models. Also, for what it's worth, I had a rattling sound from my 95. It turned out that the last time I had my plastics off, when I reinstalled them I forgot to install the bolt that connectsone of the muffler covers to the fairing bottom and which allowed the muffler cover to vibrate and caused the rattle. Installing the bolt cured this. My point is, that before you start on any complex fixes, try stripping off all yourbodywork, start the bike up, and start grabbing everthing in sight with your hands (use a potholder or something on hot parts) to see if you can dampen the rattle with your hands. It could be something as simple as a fairing stay bolt coming loose causing the stay to rattle against the frame.

My sound was in the exhaust note itself, sounded metallic but it was definitely coming out of the exhaust almost exactly as if there was a loose piece of metal dangling in the flow of gasses somewhere. Might not be the same problem as yours. I drove it for 7 years like that no problems.
