Well. First of all welcome to the site. Great place.

Not sure what attracted you to the 06 as in a specific bike or just a year you wanted. But the 04-06 models are the same. The 01-03 are the same. Both the versions are the same otherwise mechanically. First models were a split seat race built bikes designed to well, race. The later models, 04-06, were made for the road, with certain things changed with the introduction of the CBR 600RR in 2003. It is where the lineage went as far as what Honda was doing for their race built bikes. The 600F took the road direction.

Hell, I could essentially make my F4i a RR if I wanted to make a few changes. What I am trying to tell you is, the F4i is a much more available bike. A bigger following and support circle. Huge parts and aftermarket part network. This isnt taking anything away from the RR, at all. When it comes to numbers, the F takes the cake over the RR.

The 04-06 is a great bike as well. Honda made the bike a bit more upright and gave the rider a more comfortable single seat. As far as the bike goes well again, the sheer numbers tells you that it is more than reliable. If treated right, you will be more than satisfied. Honestly as well, the F appeals to more people. Not everyone wants a race bike and lets be honest, you buy an RR, you are buying a race bike. What made you want the 06? Just curious. Its not to say the F4i isnt a race bike either. The first versions were and have the track record to back it up. Both offer differences that are easily decided over based on what you want out of the bike.

Mechanically there are a few things that are common among the F4i's. Obviously the most popular is going to be your CCT and CCTL. Cam chain tensioner and tensioner lifter. Myriad of info about those, you can read about them. The Fuel pressure regulators go fairly often. The regulator rectifier is one that pops up. Some sensor issues. But all around these arent issues that are F4i specifiic. This stuff goes bad on all bikes, there are just some that follow a trend of the same stuff going. So do not be set off by such things beacuse they dont go bad like every month haha. They still get good use life out of the parts even before they fail.

That said. I own a F4i. I am head over heels for her. That about sums it up. I would give it a ride before you buy if you could. I knew in the first 5 minutes personally it was the bike for me at the time. You should get a good idea after you threw it around a couple curves. Hope that helps. Cheers.
