Will a set of RC Comp wheels that were originally ordered for a CBR900 bolt on a CBR954 without any problems? If not, what could I do to make them work?

That depends. Were they ordered as stock replacements for a CBR900RR? If so then no they wont because the front is 16" and not 17". And the rear will be different. My answer would be no, they will not work with out substantial modification to the bike.
