2nd Gear Malfunction
I have a cbr 929rr and for some reason, everytime i shift to 2nd gear and hit 7000rpm it skips as if its in neutral. This has been a recent development and i have no idea why it is doing that. From my experience, i am suspecting the clutch disk or fiber but am not sure because it also hooks when i try to downshift on low speed and goes into the right gear when i let go of the clucth halfway. Any help????

sounds like a chipped gear. If it were the clutch, it would do it all gears, not only second. Plus, its quite common for second gear to fail.
Try to make it happen in other gears. Mainly, try higher up gears that lugg the motor down some. Maybe 3rd gear around 4500 rpms, then nail the gas and see if it duplicates the problem.If the bike just goes and doesnt slip, its more than likely your second gear. If it happens in other gears, its probably time to change the clutches, or look at your clutch adjustment and make sure your clutch lever has a little play in it. Meaning you should be able to pull on the lever, and the lever should move about an 1/8 inch (or whatever the setting is for your bike), before you feel tension on it. If you don't, then its adjusted too tight.

I have taken it to some engineers and frankly i am not satisfied with their answers. They are telling me that i have to take down the engine because it is too loud and to be honest it is louder than when i bought it but, they are suggesting buying a new engine because there is a rattling sound which has been there for a really long time and some say it is tensioner some say its the valve. The rattle only start when i hit 4000rpm

Worst case you have a bent or badly worn shift fork or the gear dog is gone for 2nd. This would require the engine to come out and split the cases to replace about $100 of parts. Before you go tearing into anything make sure that when you are shifting you are fully engaging the gear. Lazy shifting can cause what you are describing.
The rattling could be a lot of things. Cam chain tensioner is often the culprit. Also, if you haven't checked the valve clearances lately (or ever) then I'd check them. Too much clearance will cause a lot of noise up top and will eventually beat your valve train to death.

Sounds to me like you need a cam chain tensioner (most likely) and new 2nd gears. As stated above those parts will cost you about $140 ish. Its a pretty intesive job to do though, but if your mechaniclly inclined it will just take you a good day or so. I just went thru that same project, its not horrible. However if your not ready to tackle something like that you can plan on about 6-8 hours of shop labor, so its gonna be pretty expensive.

hey i bought a 96 f3 last summer and in the fall it started to do the exact samething you were talking about. i looking into replacing 2nd gear but then kinda decided it might be over my head and i wasnt going to pay half of what my bikes worth to get it fixed cuz it is still ridable just anoying...kinda interested in the route you are looking at to fix the problem haha i couldnt find anyone that could give me much advice....Dilan
