Default 2000 to 2001 929 motor swap HELP!!!

I did a motor swap from a 2000 929, to a 01 929 motor. It is not running correct. Id idles to like 5 grand by itself. If I accelrate in any gear and clutch in, the rpms stay at where they were when they were in gear, unless i downshift and left out the clutch into a diffrent gear with a diffrent rpm. It runs hot, backfires a litte.. btw, i have full exaust and power commander.. The red light on the dash was on so I took it to a shop and they said got it off.. Sometimes it revs up on its own, and it also makes a weird clunk noise inconsistantly, it almost seems to stall out, but not nessacarrily. I cant count on my local shops and Im thankfull for the net. Please help thanks!

unplug your power commander and see what happens then and also are you having any charging problems my 929 would idle high becouse i had a broken wire from the stator to the rf and the idle came down then i cleaned the wax valve out and checked the cables to the throttle
