Jerking at 4k rpm
Amy, I had the same problem for about 2 months but unlike your 4k rpm jerking, I had it around 7-8 jerking. I did the measurement on the slack of the chain and it turns out to be the culprit after changing the plugs and oil. The chain makes a HUGE difference from that jerking motion in this situation

Oh and yeah just wanted to give you more info about my situation in the past. I was pissed about the jerking so I did some testing of the rpms to do the process of elimination and here it goes
1st gear around 7-10+ k Jerking
2nd gear around 6-8 k jerking
3rd gear around 6-8
4th gear *not so much
5th gear * None*
6th gear *None*
This was all tested on both city and highway
1st -3rd gear was always embarassing when cruising around 6k so I shifted around 3-4K range in all gears
When I replaced the old chain w/ the new chain, the symptoms disappeared.
Do these tests first BEFORE you get it fixed!!!
If it doesnt jerk below your 4k range and higher gears so that it tapers out then its not the transmission its you CHAIN.
Changing the chain myself only costed me $122 bucks plus rear swingarm stand which is far less than what Honda is quoting you.

Thanks for the info guys. My boyfriend said he thought it was the chain at first, and the previous owner had told us that the chain would be needing changed soon.
I'm new to riding, so I didn't feel comfortable trying to figure it out on my own. I had my boyfriend ride it and he said it seemed like it was in 3rd gear it would do that. Then we took it to our good friend's house and he came back saying it seemed like it happened at 4k rpms. (both have been riding for forever and had dirt bikes at 5 years old) Then we called the previous owner and he suggested taking it to Honda, seeing what they say and he'd help with some of the cost. So when we took it to Honda they said it seems like 3rd and 4th gear are bad. They can't exactly tell until they take it apart. They said it feels like the transmission. They were almost certain. This was a week ago today (Tuesday).
Honestly, I never trust dealers or shops. When I called on Friday asking how it was going they were really rude and said "I thought you understood we wouldn't start it until next week". This made me mad because all they said when I took it in was "This will take a couple of weeks because we will have to order parts".
So now they are charging $405 to take the bike apart and look at the transmission and also change out the cam chain tensioner. Obviously I'd be happy if they tell me that no it's not the transmission. But on the other hand, why the **** should I pay them to have done all that when they misdiagnosed it?
I dunno wtf to do. I'm beyond p!ssed about the situation. I think I'll go up there with my boyfriend later and talk to the people in person. Ask them when they rode it, did it do it in gear or at 4k. I think if I call them and they are rude again, I'll go psycho b!tch, because there is no reason to be a d!ck, I'm a customer and have been totally sweet so far.

STOP!!!! Don't pay the dealer for another OEM Cam Chain Tensioner for a CBR!!!!!!!!
The stock CCT is:
a) more expensive than the APE Manual CCT
b) Not hard at all to change yourself in 15 minutes with 2 wrenches.
c) Stock CCT will eventually just go out again.
Not to mention the stock CCT shouldn't have given up in 6600 miles anyway - but they're known for sucking.
The APE Manual CCT is about $65. Do not let the shop stick you with expensive parts and labor - you can do this yourself.
adrenalnjunky - they said they will install it without labor charge because it's so simple and they already have my bike open. the charge for the part is $69 ... so that's not too bad.
I really don't trust dealerships.
So the grand total is $1,155.60 total! Great... 3 gears need to be replaced, fork shifter, gaskets and seals. They are only charging $550 for labor... they told us before it would be $800. So that's good news.
My boyfriend and I are going up there tonight to see everything physically. I want to see what is exactly "wrong" with my bike before I agree to pay that much!

sounds like someone really fubared that tranny - I mean popping out of 2nd is kinda common for an older bike with more miles on it, but I can't imagine the dogs being rounded on a bike as young in mileage as yours. Might be something else though.

Under hard use, the gears can began to separate until the dogs become disengaged, this causes the transmission to jump out of gear."

"Now notice in the above photo the dogs that are in the circle. They both have angles cut on them where they meet. This causes them to lock together. They cannot separate without first backing up to unload the angles. This is an undercut. On APE transmissions, all of the dogs get these precise angle cuts."
Ok - back to me - I'm not saying you need undercuts or anything - but just wanted to share something that helped me understand how it all works together, and why my 2nd keeps jumping out on me. I've gotta do some gear swaps probably as a winter project.

Ahhh seems like a business law case from my last semester.
IMO, the dealer sounds pretty sketchy to misdiagnose the problem without cracking the case open. They are going based upon assumption with a probability it might not be the case and then you are out a grand.
Heres what i see

We went to Honda last night and it's pretty damn obvious it's the transmission. Those "dogs" on mine are totally ate up. The gears were blacked, like they were burnt up from the heat. The shift forks were totally ate up and warn down hardcore.
From what I think, the guy who sold it to me didn't have it long. I think it happened to him a few times but he assumed it was the chain, hence why he told us it needed a new chain. I believe he didn't even have it a year. He already had a GSX-R and didn't want 2 street bikes. I think the person before him must have raced it and this is where the damage came from.
