OK, a couple of additional follow up questions. None of these additional questions are worthy of creating another thread (I don't think so anyway).
Regarding the Clip-On's. How thick (or tall if you will) is the Clip-On ? What I mean to say is what is the thickness or distance from the upper surface of the clip-on to the bottom surface. The bottom surface is the part that would be in contact with the upper TrippleTree bracket.
As an example, on my F3, they are 33 mm thick. On my 1000F, they're 34 mm thick.
What are the bolt sizes of the pinch bolts for the fork tubes ? Meaning is it a 14 mm wrench on the uppers and a 6 mm allen wrench for the lower or what. (just offering examples of what I'm looking for)

looks like 28mm to me and its 12mm for the axle pinch bolts and for the clip on pinch bolt
actually i think it may sit down further than that.. i dont remember, sorry
edit again, actually after looking at some pictures i don't think it does because there is a notch that lets you move it slightly that goes to the outside of the tripple
instead of inside the tripple.

Thank you for that beautiful image. That shows it perfectly. The manual shows that the installation of the Fork Tube should extend 33 mm above the upper TrippleTree Bridge surface. So if I had a bike that was lowered a significant amount, then the following would be the easy way to get it back to factory.
Given that the Clip-On is 28 mm thick, that leaves 5 mm of Fork Tube to extend above the Clip-On. If I loosen the Clip-On's and raise them up until there is only 5 mm above them, then tighten them in place. Next I would raise the front of the bike so that the bike were suspended by the TrippleTree. Then loosen the Fork Tube pinch bolts and allow the Fork Tubes to slide down until the Clip-On's hit the upper bridge of the TrippleTree, then tighten the pinch bolts to spec.

sorry i misread what you wrote the bottom of the tripple is 14mm everything else should be 12mm.
you also may want to leave a MM over for the forks or half of one, because i did a pretty damn precise measurement and i cant fit the circular clip on top of my clip ons.
