You know the worst thing in all this? I am selling my KTM 450 EXC on Wednesday, it runs great but I'm looking for a KTM 690 enduro to use as my everyday bike. Until I find a KTM, if I don't fix the Honda soon, I'll be without a steel horse... :/

That can actually be very productive. Usually when I've just spent like 45mins looking for a spesific tool everywhere not finding it anywhere I go to the fridge and:
-sit down
-crack a cold one
-take a loooong sip
-lean forward
At this point, nine out of ten times you find yourself staring at the tool. And if you don't at least you got a cold beer. Win-win

So now I have checked the compression and it's about 1-1,5 bar in each cylinder. To be honest, the results were so much alike that I suspected my instrument for a while. The weird thing is that I get a reading and when I try again, I get nothing. The third time, nothing. And a fourth, then I get a reading again. But it seems like there is something wrong with the compression. Weird, I didn't position the rings with the gaps aligning on purpose so what are the odds...?

If my conversion is correct and I am understanding your readings, 1.5 bar is 21 psi. You should be more like 12 bar or 175psi.
Next thing to check would be the cam timing and valve clearances. Make sure that a valve is not open on the compression stroke for each cylinder. Could the cams be reversed?
