The 98-99 has a throttle position sensor, I wonder if that has something to do with your problem. I would check to see if it was unplugged for the 96 ECU, Worth a try. It is located on the carbs throttle shaft

it does crank but doesn't start. everything is plugged in, just one day it didin't start so i plugged the 96 ecu and worked. after that i've been only using the 96 ecm. would it run better with the 99 ecu? or should i just give up and keep running the 96ecu?

I honestly do not know the answer to that question, The bike was designed to run on the 98 unit. There may be some advantages to the 98 but who knows for sure
Good Luck
