^^you dont need to take ur fairings off to get to ur oil and filter.
drain ur oil, part not covered up my fairings. then reach ur hand on the right side to the filter. unscrew it. if it wont unscrew.. then yes u will need to take ur fairings off to get to it. then use pliers
your best bet would be to replace with k&n filters with the nut attachment on the end.. so you can use an extended rachet to remove ur filter for now on and slide it through the opening where ur oil pan sits

IT'S NORMAL!
Every engine, including car engines, knock a little right at a cold startup. The Reason: The oil throughout the engine drained to the bottom while it was off, so when you let you bike sit there for a few hours, there is very little oil in the upper part of the engine. It takes a few seconds for the oil to get pumping throughout the engine, so it will knock a little due to lack of lubrication. That's all. It'll knock louder the lower the temperature is outside. This is also the reason why you shouldn't rev the crap out of the engine the second you start it up (i've seen SO MANY people do that thinking that it helps or something.) As long as you start it, let it warm up at least until a temp reading pops up on the display, you should be fine. Not a serious problem.
......plus these engines are notorious for being extremely noisy. They just sound like a normal 4-cylinder to me, but it bugs some people.
Hope this helps.

I also have an 06 rr and I hear the same slight knocking noise when I first start it but it goes away by the time it hits 98 degrees.
Also, on the 06 rr you have to take the coolant bottle off in order to get the oil filter out. So, I am pretty sure there isn't away around taking the fairing off. I change my own oil and it isn't that big of a deal.

I also started hearing a little knocking at start up. It goes away shortly after.
I was thinking it might be the low octane fuel I was running because I was already hearing knocking on some take offs. I just filled up with mid grade and haven't done a cold start, but I won't worry about that now. I'll just make sure it doesn't knock when first trying to move my fat a$$.

GDAY MATE, MINE KNOCKED BRIEFLY ASWELL. I WAS A BIT WORRIED AT FIRST BUT JUST PUT IT DOWN TO THE INTERNAL START UP AND NEW BIKE CENARIO. IM FROM AUSTRALIA AND ITS DAMN HOT HERE MOST OF THE TIME. SO I DONT THINK THE AIR TEMP IS THE PROBLEM.
ALSO MOST OF THE FUEL OVER HERE IS BETWEEN 96-98 OCTANE NOW, ID BE VERRY SUPRISED IF IT WAS A FUEL PROBLEM. GIVE UR ENGINE A CHANCE TO IDLE UPTO RUNNING TEMP SO THE INTERNAL CLEARENCES HAVE A CHANCE TO EXPAND . ID STRESS LESS! UNLESS YOU CAN HEAR IT WHILE UR RIDING THE THING .
MINE ACTUALLY RUNS BETTER WHEN YOU RIDE IT HARD, VERRY HARD EVEN. IT ACTUALLY RAN LIKE A BAG OF **** FOR THE 1ST 1000KS. UNTIL I OPENED IT UP AFTER 1ST SERVICE- NO MORE KNOCKING- BEST OF LUCK
