Most motorcycles won't charge the battery while idling. The F3's are no exception. Charging voltage is attained by having the engine RPM's around 3000-4000. If you let your bike idle long enough, you may have difficulty getting it started again. It's easy enough to get it charged again, just go for a ride for about 10 minutes and you're good to go again. What you're seeing is normal.

I think I was told that it does not start charging until after 5000 rpms.

I just replaced the regulator/rectifier on my F3 last night. At idle it is pumping out about 13.50 volts and at 2500 rpm and about about 14.59 volts. Prior to starting it up the battery read 12.89 volts. Hope that helps.

While the bike is operating, the R/R needs to be putting out a voltage of at least 13.5 to be able to run all the electrical components and still have enough left over to charge the battery, and should at no time exceed 14.8, or the battery will fry. At idle, the R/R may put out as little as a flat 12v, which would run the bike, but not charge anything.
