So the other day my 94 600 wouldn't start it only cranked for a while then eventually it just stopped and would only make a single clicking noise. I replaced the battery and still it only makes a single click when I push the starter

Changed the starter. Still getting a single click when I push the starter button.

 

Is the starter actually spinning after the click.
Try taking the stator cover off the clutch side and make sure everything looks good in there with the starter.
Check the idler gear.
Then watch the starter when you push the starter button.

 

After I switched the starter and shook the bike a little then I got a grinding noise so I already took the stator cover off and found that the idler gear had
Broke and was digging into the case that's why it wasnt spinning. Found a video online with the same issue going to copy what he does and see what I get.
