Default R/R Replacement

So lately my bike has been acting up a bit. Not running right when warm, headlight only working sporatically (remember, its a HID), dash lights pulsate. I am thinking its the R/R, so I am venturing to replace it. Honda's of old are known for their inferior cooling on their R/R units, causing overheats and shorts. I am going to replace it with a generic gixxer one I found on ebay for less than $40. They are everywhere, but make sure you get one with lots of cooling fins! Also, the rule of thumb is get one designed for a larger displacement bike (e.g. I got one for a GSXR 1000 for my 600).

The design of the plug doesn't matter, because I will be butchering it to make it fit. This one I got has 3 yellow wires (stator) and a red and a green (hot and ground, respectively). The CBR harness has 3 yellows, 2 reds and 2 greens. According to the wiring diagram, this is an engineered redundancy.

Having never done this before, I will be learning as I go. I'll try to take some pictures to have a better DIY. Not sure WHEN I will get to it, just in the process of closing on a house and it will take a lot of my time (and money!!!!) away from the bike.

Congrats on the house, And Im looking forward to possibly seeing a tutorial on this one, My rugged bike has got a long list of things needing to be done and im sure this one will come up sooner or later. lol
