A few problems i could use your help with

I could use your help with a few things. i have my Haynes manual @ home and im trying to search to get answers first before posting but some of this is just not making sense...
1. Front right caliper, 2 bolts are brand new from HONDA and still the caliper is shaking the whole time i ride. very distracting and dangerous. i believe the two flathead screws are adjusters and thts my problem but i dont know for sure. the rotor is not bent.
2. While in first and second gear, at a slow pace the engine grinds. there is knocking, and its loud enough i hear it over my loud Vance hines exaust and my helmet...oh and i feel it in the tank aswell. i have read it could be CCT but i dont know what that means...
3. My rear end chain adjustments are out and i cant seem to straighten them right. as it is right now, the Left side is @ 4 and the right is @ 3. im talking about the little notches for alignment. now i loosened the large bolts that holt the tire on, then i loosened the lock bolt and tightened the adjustment bolt. i could only tighten it a tiny bit on the left side, it was @5 and @3 before, and then the chain was super tight.
i cant seem to get them both @ the same number. also, when i tightened everything back up, the chain had about 1" of play, as i have read its supposed to be. i drove down the road and then checked again ..... 2-3" of play!
thats where im @ boys and girls. anyone care to share their brains with me for a bit so i can fix this badboy!

It sounds like your chain has uneven wear. The chain should probably be replaced. If you are gonna run it for now, rotate the rear wheel and find the tightest spot- make you adjustment there. If your alignment marks are not even then you are dogtracking with the rear wheel...it is cocked sideways. This may be part of the noise and knocking since the sprocket is not in line with the chain. You are using the correct method to adjust the rear axel ,however you need to thump the tire and push it forward against the adjusters before you tighten the axel.
The CCT it more of constant tick noise, kinda like a sewing machine is the best way I can describe it. ID make sure you have proper motorcycle oil in there.
But the noise if it's just low speeds when you have your clutched engaged could be your clutch basket is worn out.
There's a few things with the caliper, the 2 mounting bracket bolts shouldn't be flat head screws, and they need torqed to 20 ft/lbs some guys put a tiny bit of blue locktight on them. I think it's a possibillity that maybe your Pistons in the caliper might be seized Id spray it with some break cleaner. And if your going to push the pistons in make you take the lid off your master cyclinder.
If you still have your center stand Id jack it up and see if your front feel spins freely, maybe the wheel bearing on that side is shot, it's very tough to say.

2. Fix your chain issues first, then see if the noise is still there.
3. Don't use those notches on the rear axle adjuster as they are unreliable. Instead, measure the length of the threaded rod that sticks out from behind the 2 nuts that you have to loosen/tighten to adjust chain slack. Also measure distance on both sides of the tire at the front of the swingarm. I just kind of eyeball that one. Last, from the back of the rear sprocket , look straight down the chain and rotate the rear tire. Does the chain engage the rear sprocket smoothly or does it jump a little. I also think you need a new chain as I had the same problem. Seems unbelievable that there could be that much of a slack difference in the chain but it happens. Buy new sprockets also if you buy a new chain. sumofallparts.com has a nice chain/ sprocket package and also with a 520 conversion.

Bang the wheel so that the chain is very loose. tighten your adjusters but do not trust the swingarm marks. Measur from the swingarm pivot or something to make a mark on the rear of the swingarm, then use that as your reference point. It is always nice to double check the alignment by placing a staightedge against the front wheel and making sure everything is fine on the back end
