Question 2005 CBR1000RR Charging/Stator Issues

As the title suggests, I believe I am having stator/charging issues. I previously posted about a host of issues but got no replies, and replaced most of the parts I was concerned with. All of which led to today....

New Stator and Regulator went in. Battery fully charged. Finally started, but my voltage output from the rectifier is low, ~ 13.2. With the harness side unplugged (re no battery voltage) it was around 12.8. I am led to believe at idle it should still be around 14, and this was sitting at 2-3k rpms. No change with throttle blip. I've heard about flywheels going bad but before grabbing one of those I figured I would see if theres any other way to test what it could be. Stator has passed the manual checks apart from wattage at the stator output, because I'm not quite sure how to do that with my DMM.

As a secondary piece to this, the bike came with an aftermarket stator cover, is it possible that the way it places the stator inside the flywheel is suboptimal? I was told everything worked as intended so I didn't question it, but if that sounds like a reasonable possibility its worth swapping out.

Finally, I am maybe having a continuity issue. From Battery Positive (B+) to the rectifier connector positive, harness side (HC+), I have continuity. From B+ to chassis ground anywhere, no continuity. From HC+ to chassis ground, theres resistance but I think it is reading continuity. How can B+ and HC+ have continuity and HC+ and G have continuity but B+ and G not have continuity, and is this a cause of power loss? Regardless, the reading is still low from the regulator output with the harness disconnected, so there is still a charging issue at play. This weirdness could be explained by a diode somewhere, but the wiring diagrams don't show one that makes sense to cause this. These gaps in knowledge are my undoing.

Any help would be greatly appreciated, fairly new to Honda bikes and these issues are beating me up a tad.
