Rear rotor clearance?
Thanks to one and all for the great suggestions...finally got some spare time this weekend to take another whack at it. Upon re-mounting the front wheel, I ran into exactly the same issue - obviously I'm doing something wrong, although the the spacers match the manual, etc...
Pictures attached of front and rear situation...scratching my head at this point. I wonder if there are any caliper relief adjustments that need to be made with fresh pads?

Your rotors on inside out or backwards if you will.
THE OTHER SIDE HAS A RECESS FOR THE HEAD OF THE ROTOR BOLT TO SET IN AND KEEP THAT FROM HAPPENING.
It all has to come apart and the rotors flipped over to allow the bolts into the recess. It will all be very clear once removed. At least you were cautious enough to notice as that would have been a bad result if attempted to be ridden, good job on catching it without crashing/ riding away. Good luck.

Just a thought, pay close attention to the direction of rotation. The rotors have little arrows pointing to the direction of rotation. If you follow them to the front, and can see them when installed, facing out, all is OK. The tires and the rotors direction of rotation should match.
Also they have thin paper gaskets that go behind the rotor and on top of the hub they are anti squeal gaskets. Do not forget to install all of them, they can be purchased at Home Depot or Lowes if you do not want to make them from gasket material from Autozone or NAPA. The Honda dealer used to be very pricey on them. Any? see here.#11 on the front wheel is the Damping shim paper gasket.

Well starch my jocks and serve them for dinner!

I never knew that Dub! Thank you for pointing that out. I've a new set of discs/pads to fit the CBR1K and every other bike I've done that on (mainly Suzukis and Kawasakis), I've not noted/seen/knew about the paper shims.
