I'll also muck around with the lip thats left on the upper cowl and work out how I'm going to finish it off.
Maybe some rubber edge moulding - like you'd use to edge a panel - U shaped and fits snug over the edge and comes in a few different widths. Sticks on with Plybond or something similar.
I wouldn't cut the mounting points off the upper fairing or if you ever want to put new fairings on you'll need a complete new cowl as well !

Thanks guys for your comments. Pete I ended up taking most of the lip on the upper cowl. I wont be putting fairings back on it any more so it was ok for them to go. Anyway I've attached some pics of the finished product. I spent the day in the shed today finishing it off. I realise it wont be everyones cup of tea but I'm really happy with how it turned out. I'm going to paint the header pipes and the can with heat resistant gloss black paint as well is polish up the black frame wherever I can get to it. I need to cover up a few electrical cables on the left side with some conduit I will get. Other than that I think it came up good.
Also Kiwi thanks for your comments mate. I'm no designer by any means but by standing back and just staring at the thing for ages and drawing a few lines I think I achieved what I needed to. I got some better edge mould this morning to finish it off and also installed the Oxford heated grips. Its so much better having the same bike parked beside this one to work off..... Sure if you look close it isn't perfect but I think it looks ok.
