how to diagnose the charging system

Thanks for the helpful info. I have a 95 F3 and I use it as a commuter most of the time. The battery stays perfectly fine for weeks under these conditions, but I find that if I ride for longer periods of time, especially in stop and go traffic on a warm day (when my cooling fan comes on) the battery will drain to a point that I can't start it.
For example, yesterday, I went out riding and I got stuck in traffic for quite awhile, rode at low speeds for about an hour or so. I made a stop at the store and when I tried to restart the battery was barely even able to crank the motor. Luckily I was on a hill so I roll started it and rode straight home, this time I was on the highway most of the way with no stops. Once I got home I shut the bike off and immediately tried it again and it fired right up.
So it seems to me that I may have some problem with lower RPM's or speeds especially when the cooling fan is coming on and off. Would anyone consider this normal, and if not what would you think the most likely cause is?

glad this was posted, seems to me a large number of people are experiencing charging problems including myself. Keep in mind a shop manual is also nice to have by your side for your specific bike.
05 1000rr-- ive been lazy BUT, my stator checked out (+-.1 at .5 ohm for connections) and i replaced my battery. Leakage test was up in the 6 range from the negative terminal test. Im pretty sure my r/r was unconnected but i cant remember. charging the battery and will get back on it soon.
Has anyone experienced good readings that lie in the real world? cause my stator and r/r checked fine by themselves and the leakage test failed. Im going to double check for the r/r from there as posted in the tut. For now i think its a short...

I just replaced the r/r on my wifes bike and a few days later she had the same problem again, at 5000 rpm she gets 13.5 volts closer to idle she gets 12.8 volts. I tested out her stator and it was within what the factory specs are but stopped putting out the 50 to 60 voltsd a/c so I replaced that, it has been good for the last little while till last night while she was out riding with some friends it started the gremlin all over again. So I had to go rescue her and it started up and while i rode it home it seamed fine. But my riding style is night and day from hers. I'm at the point to re-wire from the r/r to the battery and add more good grounds to see if that will help. Cause it seams to only die after she has been in traffic for a bit. We are at that point to just sell it. ANyone have any subjestions?
