Default strange misfire

Help! Iv got a 97 year cbr 918 that has developed a miss fire on cylinder 1 but it's doing some weird stuff, with the bike running and missing on cylinder one, if I pull the plug cap off the plug and just drop it in the head so it's close to the plug, the bike will pick up and start firing on all four but when I push the cap on properly it seems to Cut the cylinder out. I've checked the spark with a spare plug against the exhaust stud and it's got a nice blue spark, even when I start pulling the plug away from the stud it still gives a lovely spark until it gets about an inch away then it's too far, have put new plugs in and it was ok for about 2 weeks then started again. I have replaced the coils, plugs, rectifier and battery. also are the coils earthed through the frame or one of the wires going to the coil and what voltage should be going to the coils as it does not say in the manual
