Id start by finding out if its running on all cylinders. Sounds like you may be missing some or at least intermittently.

Since the bike has been sitting for so long, i'm assuming you've put fresh fuel into the bike and checked the airfilters, and filter housing to make sure you dont have a family of mice living in there?
When the carbs were cleaned, did you check all the jets and make sure they cleaned and open?
Have the carbs been synced recently?
Ensure there's no blockage in the fuel flow, ie: rust, dead bugs, etc...
If all those check out well and it's getting good fuel, then i'd start checking the spark side of life.
stator, wires, etc..

Anytime I have a bike that has not been running for a long period, I go all the way down to the bones..

My build thread may help you with some other things to check

also check your ram air hose routing. If they are not on there correctly that is exactly what it will do. Just mention this because you said you cleaned carbs and also had the fairings off. there are many threads for the correct routing in the f3 forum section. This is where I would start trouble shooting first

I am putting money on the carbs. Unless they were stripped down and chem-dipped, there is a good possibility that they are still gunked up. I would also check the fuel tap and straws in the tank.
