Default Cylinder not firing on warm up cycle

This really confuses me. I installed my PowerCommander last week on my '02 F4i and just loaded a correct map map yesterday (Yoshimura RS-3 map). Well, now when I went to start the bike up this morning, it sounds and feels that one of the cylinders isn't getting any gas or spark to it during the warm up cycle. It only does this for about 30 seconds to a minute. Last time I had this problem was when I put STP fuel cleaner in the tank, thought maybe some crud clogged an injector and it finally passed or something. Any suggestions on my little dilema?

Get a custom map. those downloadable maps you get off the PC website are just generic maps. better than a zero map i guess...
