96 cbr600 f3 dies while riding on highway
every good mechanic has a voltmeter, at least 75% of all electrical problems can be diagnosed and fixed with the aid of this. autozone sells one for abotu 20$. i though i had a problem with my r/r becuase my bike would die while riding sometimes. ended up being a bad battery that would hold a charge when it wanted to.
You said that it ran fine for 20 minutes before experiencing any problems. It's highly unlikely that something got past your fuel filter to cause a problem in your carburetors. It's possible for sure, but unlikely. For the dealer, taking apart your carburetors is a nice cash flow opportunity for them. If it doesn't fix it, oh well you pay anyway.
F3's have 2 common problems. Bad fuel pumps and bad R/R's. I'd be more inclined to go with one of these as opposed to paying someone lots of cash to clean your carburetors.

Update: Had my old battery tested and they said it had 0% charge(I had just charged it a couple days ago so yeah lol) I bought a new one and she started up just fine, road around a bit and then decided to take a longer test ride down the highway. Same thing happened, it started to stop pulling and eventually just died. Go to start get back up and it just won't turn over again as if the battery is dead. I went to try and push start it but had some trouble getting it into second? Like it would be in N but I couldn't shift down, only up for a little bit till it finally started being normal, but wouldn't turn over. Could it be that R/R you guys were talking about? Like not charging the battery and the bike running purely off the battery which like insta kills it?

I will guarantee the bike isn't charging and you need a new reg/rec, or there are bad connections/overheated wiring.(generally associated with a bad reg/rec)

The simplest way to check if your battery is charging is to start the bike (jump start it if you have jump leads with a good battery away from the bike!). Once the bike is running, switch on your headlight then rev the engine and see if the headlight brightens up and then goes dimmer when you release the throttle. If it doesn't then either the rectifier or alternator is faulty. You can rule out the battery, as you say it is new. When you press the starter button, does the bike turn over very slowly? You should only have to press the starter very briefly and the bike should start if everything in the starter/charging system is ok. Check also the battery earth to frame connection as this will prevent the charge getting to the battery and flatten it in no time, which is what you are experiencing.
