I've had a lot of no start issues with my F3, but I have been able to fix it and now it starts and runs perfectly. So allow me to help you trouble shoot!
So you've checked your battery already and it seems fine, right? Let's do some other checks.

Well I had experience issues befor in a similar nature. I screwed around a while ended up cleaning out the controls on the right. I had a whole bunch of gunk built up in there. Cleaned it up and bobs your uncle she started. But I had also replaced the plugs and didn't test it after. So it could have been either.

Alright, cool. Just so we can get the small checks out of the way first, how about the connection box? If you follow the wire coming out of the alternator, you'll see it goes right into an open box underneath the fuel tank. Mine was oxidized/rusted and thus only had a poor connection at best to the regulator/rectifier.

Although your battery may appear to be ok, it could still have a faulty cell. I just replaced the battery on my 2002 CBR600 F1 and I also bought one of those battery optimizers. No problem starting now and I can at last ride with my headlight on! Try jump starting from another 12volt battery connected to yours and if it starts ok, I'd get your battery double-checked out. Hope you solve it!
