I've been lookign at these pics for awhile now and something is def not right. It honestly looks like it has something to do w/ the kick stand/something conected to the kickstand. If you look at the stand the base is not flush with the ground anymore. Take a few more pics up close to the stand (incliding the mounting point and from a distance (specifically at a side view of the bike. I will try and run some angles/measurements to see if that is the problem. Then we can go from there.
Edit: Maybe the entire kickstand assembly got tweaked (rotated), not necessarily the rod of the stand bent.

Yeah you lost some length on the rear, like some people have gotten flat rear tires and their bikes fall over while on the side stand. I would try to measure the bike to see if the swingarm or frame is bent. Pick 2 point on 1 side and measure and then 2 points on the other side and measure.
What happens when you bounce the rear, does it rebound or go clunk? I would probably try to replace that shock with a used one from ebay. You could crank out the spring for the heck of it and see what that does for you.
