I'm in the midst of my valve clearance and just want to confirm that the CCTL stays on when taking measurements, right?

Well, I get to answer my own question! I was looking in the shop manual under the Valve/Cylinder section (8) and not in the Valve Clearance Check section (3).

Just fyi for anyone else interested, you don't remove the CCTL, just retract it, and then check clearances...

The cam chain doesn't matter when setting clearances, but it can't be putting any force on the cam gears either.

Got it sorted, thanks!

After taking measurements, all the valves are at the very bottom of spec (towards tight) or just out of spec (again, too tight). Since I've got it open, do you think I should just go ahead and re-shim all of them or only do the ones currently full out of spec?

I would do all of them, because they will only keep getting tighter. Set them to the loose end of spec.
