Default having some problems

Ok so as you may remember i laid my 954 down a couple of weeks ago, and did some damage to the alternator cover and pedal assembly, but here is the problem i seem to be having, let me know if you can give me any help.

After replacing the alt. cover, and the shift pedal bracket, and the bar change(which had bent a little), and after draining all the old oil and filling her back up, i went to start it, but the battery is dead so ill have to jump her tommorow. But what i now notice is that when im sitting on the bike and its on the stand, when i shift it will go into frist it seems, then up to second and third but seems to stop at 4th, now im not a genius with bike and im still getting used to it all, but this doesnt seem right that i cnat go any higher even though the bike is off. And when i turn the power on, and attempt to shift into Neutral, i cant seem to get her into it, and dont even get the light to blink when i shift from 1st to 2nd and 2nd to 1st. Anyone have any suggestions as to what to look for to fix the problem. Ill get her started tommorw and see if it doesnt change, but im really worried and have no idead whats going on. Let me know guys, thanks.

Default RE: having some problems

First -- if the battery is dead ya need to either recharge it or get a new one. The bike is gonna run funky otherwise (if at all). Second -- don't worry about changing gears when the motor is off. Unless the bike is rolling it's a pain to up shift through the gears. Try this to ease your mind -- put the bike on a swingarm stand and rotate the back tire just a smidge as you're upshifting. Use a chicken strap to keep the clutch pulled in.
