Default Running on 2cyl Sometimes!

I recently picked up a 98 that has been sitting in a shed since 99. I cleaned out the carbs, plugs, k&n filter, lines cleaned out and tank too. The bike runs starts first try, but when the choke is on its only running on 2 cyl #1 #3 are out. As soon as I pull the choke out they fire right up. Could this be a mis adjusment with the carb/choke on those two? please I need more info Im new to carb streetbikes

I am not understanding, you are saying they aren't running with the choke on, but when you turn the choke off its running on all 4, or the other way around?

I think you are saying that its not running on all 4 UNTIL you turn on (pull out) the choke.

In all that time setting up, the jets will be fouled from varnish. Just opening up the carbs and pouring out the mess would not have been enough, nor would a can of carb cleaner......Sorry I am assuming an inept rebuild which may not have been the case.
Anywho, after a rebuild everything has to be synched in order to run right.....

What it sounds like to me is plugged idle jets, and or bad/out of adjustment floats. Can you get the bike to rev? and if so do the other cylinders kick in at "open" throttle?

Get a professional to rebuild your carbs. Its expensive, but if the right person does it, that bike will sail.
