since we are not getting sparks on all plugs still, i would check the continuity between dark green wire at CDI socket and battery negative ( ground ).
also even the pulse generator has been replaced i would check its resistance.

Done the continuity test spot on and checked the pulse generator spot on to do the cdi units fail cheers chris

done test for con on dark green wire at cdi and neg on battery and checked the 3 pulse generators i have all good and the one on bike

I've only been involved in 1 thread where one of them was truly bad. But that one was obvious, because the wires connected to it were starting to smoke. I've seen many posts where someone says they have replaced it, but it hasn't fixed their issue. That being said, most are getting them used, not new from Honda. I'm sure they're not available from Honda anymore anyway. So, can they go bad, sure, but it's not very common.

I can't quite make out what the sign says on the fence behind it, but I suspect it is something along the lines of "Motorcycle Parking Only" !
