When changing my old rectifier the wiring harness was melted so I went to hard wire it without the harness. I accidentally mixed up the 2 battery wires and when I hooked up the battery got a spark. Now the battery shows as charged but it won't even turn over do you think I fried the new rectifier?

No. I think you blew the main fuse.

 

Agreed, main fuse. You'll find it under the plug for the starter relay.

Ok now it will run but only idle at 1 to 1500 on full choke

 

If you have a multi meter, measure the voltage of the battery with the bike not running. You should have 12.8V to 13.0V. Start the bike and rev the bike up to 4,500 - 5,000 RPM. Measure the voltage going into the battery and you should have something in the area of 13.8V to 15V.
If you have less than that with the battery only, it needs to be charged. If you get less than 13.8V with the bike running, there is an issue with the charging system. It would either be RR, rectifier, and or battery. How old is the battery by the way?

When I hard wired it I only used 14 gauge wire could that be a problem?

 

14 ga is fine. Does it rev okay?
