Hard to do, but watch the rotor by standing over the bike while riding. I know it sounds hard/dangerous, but just do it in an emply parking lot or road real slow. When my rotors were bent, I could see them knock side to side in the calapers when moving slow. Just my $.02

I meant check the pads to be sure they're facing the rigght direction, with the wear indicators facing the rotor. Sounds like one of the pads could be flipped. If u look at the rotor u might see scoring which would be another indicator..

You've probably got a warped rotor. It's easier to take the wheel off and put it on a stand and spin it to check and see if one of them is warped.
