If I had to put my money on it, voltage regulator / rectifier. But do some digging around on here and find the troubleshooting flowchart, and diagnose it properly.

Had the same problem. Bought a 2005 GSXR 750 Regulator from Electrosport industry's and a new wiring harness kit from cheapcycleparts.com and haven't had a problem since. The new plug was sweet, just cut the old one off soldered the new pins on and plugged it in!!! Voltage went from 12.5 (with the old) to almost 14 with the new one!! Big difference!!!
