what your experiencing is a false neutral...i've slipped my bike into one on accident from 2nd to 3rd once...it can be very dangerous and may not be the bike having a problem(mine was user error when i first got the bike and did too light of an upshift).

Well if it is in fact a bent shift fork that would require splitting the engine case and opening up the transmission to replace a shift fork. Obviously if you can avoid doing this you'd want to because its a fair amount of work. I'd start with the clutch, thats the more likely culprit and its easier/cheaper to fix.

IIRC, a few guys here have had to replace the forks and it only involves taking the clutch basket out and not splitting the engine case. The did the job with the engine in the bike and said it only took a few hours start to finish.

Now that you mention it I think that might be the case. But wasn't there some kind of deal where the guy had the bike laid over on the frame sliders to get to it all, or something like that?
Taking the clutch basket out isn't going to give you access to anything internal on the transmission, you'd need to remove an oil pan or something of the sort on the bottom to get at everything that way. I don't actually know if thats the case, since I have never done it before, but IF it is the case where such a procedure could be done without removal of the engine, THAT would be the only way I can think of where it would be possible.

well that fix your problem but all the sympoms you point here are the same problem i have whit my bike, clunk noise when shifting, and some time can get 1first gear engajed till i shift up then go down, and it was the clutch, i just change the clutch and take the chance
to replace the termostat and water pump, bike was running litte hot last week so if i was you will chek your clutch too, the chain will not have nothing to do whit the shifting.
