Sparker/timing sensor causing a miss?

I thought you checked those early on? if not, yes definitely try that.
To your pilot/mixture screw question. Probably not. If it's not right, it will idle like total garbage and backfire on decal (if it's lean)
I will say this, a little rich is better than a little lean (IMO). A lean running bike runs hotter and can potentially cause damage to the engine.

I did check the wires I had one that was a mess, but I took it apart, cleaned it and put it back together. The resistance is fine. But; that doesn't mean it doesn't have internal issues that result in problems. On any unknown vehicle I end up having to fix I would always replace the wires; but that is not possible on this beast. So my only option is another set of old potentially bad wires. But I can definitely get one and play trial and error with wires and see if I can arrive at a healthy set.

When I am speaking of this kind of heat, I am not referring to heat as indicated on your cluster temp gauge. I talking about exhaust header temps. It can destroy your valves if it's too hot.
The easiest way to measure this is with an IR temp guage.

What is the best write-up for this modification? Really just need any details on which coils to source and wiring layout. I did see some notes on a post that talk about keeping the coil resistance similar to stock coils. I have an 06 CBR in the garage I could use to check for compatibility; but obviously disassembling this bike is not something I would prefer to do. I am a good at running wires, so I can easily make my own harness for this.

Sure. I get it. I prefer slightly rich anyway since lean can also result in pinging which can also destroy a motor.

Exactly.
I do think Demon is spot on about his suggestion concerning the stick mod. A lot of guys with your year bike report great improvements after performing it.
